Re-install of Pro 9 - upgrade path

Recently had to have my iMac HD cleaned off and have OS X.6.8 reinstalled. Then data was recovered from a Time Machine backup. All apps appear to work except that Logic 9 Audio Units Manager does not recognize my 3rd party plug-ins. I've tried all steps that Atlas recommended in previous post on re-scanning and validation but it appears that Logic is just skipping over that folder when it starts up. All Components are available in the folder where they should be. I'm considering reinstalling Logic Pro 9 but had upgraded all the way to 9.1.8 - if I re-install app will I loose all those upgrades and have to start over? I've not yet tried creating a new user account. Would that be a better option?
